Click the "Add File" button on the program menu and choose copied file. Go to the settings dialog and choose iPod MPEG4 video as video encoder.
Now all your converted files will be in iPod format, and they can be transferred to iPod or iPhone (just you click the Copy to iPod button), or you can just play them in QuickTime Player on your PC.
